Functional structural coregistration in TBI

Hi,

Thank you very much for the wonderful tool. I want to know if there are multiple lesions in the brain, will HALFpipe be able to perform accurate freesurfer coregistration of structural/functional data? Whether it requires any lesion mask to be provided as an additional input?

We are actively working on supporting that, and I think @jstaph has been running some testing if I'm not mistaken.

In the last tests we performed, providing lesion masks via BIDS resulted in good coregistration.

I expect that much will depend though, on the nature of the injury. I'd recommend careful QA on the results of the pre-processing.
