I put a series of update packs in USB\packages, list below:
1.01.pkg
1.05.pkg
1.11.pkg
1.13.pkg
1.22.pkg
However, when I batch install them
(Package Manager -> Install Package Files -> Standard -> (PRESS TRIGLE BUTTON) -> Install All Packages)
The install goes in this order:
1.13
1.22
1.03(install failed. the tip is : A later version is already installed. There is no need to install this version)

It doesn't use alphabetical sort order. If I recall correctly, the Install All Package the files are installed in reverse creation date order.
That feature is useful to install DLC, applications and single updates where the order is not important.
For cumulative update patches where the installation order is a requisite, it's better to install them manually or prepare a single package with the patches already applied in the correct order.
I'm afraid that you will have to delete game data and reinstall your packages manually or use the online update which uses an XML to install the packages in order.
