This PR builds on @AcidLeroy's work in #5337.
I introduce some API "breaking" changes. However, the API has not been released yet, so it won't break anyone.

The idea of this PR is to refactor the public API, so it is a bit easier to understand (eg. grouping sets of options in sub-structs).
In #5337 we started by just using a flat structure that matched the controller flags exactly.

Here, the default was incorrectly set to []string{} instead of c.ACMEDNS01Config.RecursiveNameservers.

Just curious, how did you find out that the default was missing? Did you notice while looking through the code, or did something break?

I was looking through the code, my IDE was saying that defaultHealthzLeaderElectionTimeout was unused.

I would make sure to update the example here: https://github.com/cert-manager/cert-manager/blob/master/deploy/charts/cert-manager/values.yaml#L126-L142 with any of configuration changes. Other than that, I think everything looks pretty reasonable.

-   DNS over HTTPS (DoH) is now possible for doing the self-checks during the ACME verification.
    The DNS check method to be used is controlled through the command line flag: `--dns01-recursive-nameservers-only=true` in combination with `--dns01-recursive-nameservers=https://<DoH-endpoint>` (e.g. `https://8.8.8.8/dns-query`).
