It seems that having the duet config ([duet "env"]) set in a file that was included to .gitconfig using the [include] group is not supported. :(
This is quite useful to keep "personal" information apart from git configuration.

Can you elaborate on your use case for this? git duet sets this info automatically in your gitconfig, so you should not need to manually set it anywhere.
I have my ~/.gitconfig checked in to a dotfiles repo and synced across machines. Being unable to use [include] means I have to be careful not to check in the [duet "env"] when syncing my dotfiles.
