Here is my workaround:

import getpass
import six

def get_settings():
    x = pykintone.load("settings.yaml")
    x.account.login_id = six.moves.input("User id: ")
    x.account.login_password = getpass.getpass()
    return x

app = get_settings().app()

It may be better as a method of Account class, or as a tips on the Wiki.
