Also at the same time, I am trying to setup the renovate config at the individual level to overwrite the config from repo level. However, the config rules seems to be not overwritten but added on top of the current config. Is there anyway to overwrite rather than just appending it to the current config? config repo:
sample app repo
Logs (if relevant)Logs

Config is always merged, which is neither "overwritten" nor "added on top". Renovate's documentation tell you which fields are mergeable and which not. I don't understand your question otherwise. For example:
"individual level" is not a github or renovate term, so this cannot be understood |

no, mergable flag isn't changable. which option do you have in mind to overwrite instead of merge?
you can always use package rules in repo which can override any (non-mergable) preset config
