Currently, ship doesn't support editing manifests with CRDs. It would be good to have this in future.

Copying part of my comment from there for future reference:

For kustomize to patch CRDs you need a set of custom transformer configs: https://github.com/kubernetes-sigs/kustomize/tree/master/examples/transformerconfigs/crd
And that’s not something we’ve looked into generating yet (or adding a UI to allow you to configure one manually)
