Expected behavior

Kustomize generated diff should be minimal

Actual behavior

Kustomize generated diff is more complex than necessary.

Information

Ship version: 0.52.0
Docker version: 19.03.5
Command line run: ship init

Steps to reproduce the behavior

Use the integration/kustomize-overlay ship yaml here
Run ship init
Click on file Deployment-nginx-ingress-controller-ingress-nginx.yaml
Click on readinessProbe.failureThreshold
Observe generated diff.
