Rewrite setup-hooks that override phases to allow disabling individual phase overrides

Add unique overrides for each phase that is overridden to disable the override behavior, e.g. ninja only has an override for disabling all phases however some gyp projects (nodejs) have custom install hooks that do not use ninja.
